Ok, this must be really obvious to everyone else because I haven't found any topics on it in here.

Are there damage markers in the game? How do I track damage for each mini?

The marker itself keeps a record.
When you right-click on the mini marker it gives you the option of adjusting the Hit Points and Force Points.

You also have to remember that things like Force Renewal don't automatically update on Vassal, you have to record things like this manually.
